Water in Gear box

Hi All!
I just purchased a used Zetor 5245 and it appears that it has water in the gear box. I drained the gear box and flushed it out with diesel per the recomendation of the dealer. After getting all of the diesel fuel out I put in fresh 80/90 oil with a new filter.
Everything was working great for a couple of days, but I lost hydraulics again. When I checked the gear box oil level, I noticed that it is yellow again as if it has water in it. It looks like I did not flush it out enough. Any ideas on how to flush/clean out the water? It is getting expensive to buy the fitlers (3 so far) and oil

Which plugs have you drained it out of ???
the bottom one is in the 4wd dropbox. This drains out the transmission, and the rear axle housing up to the level of the main pinion shaft. The other half of the rear axle has to be drained through a plug on the round plate underneath the axle, which also holds the oil pump. i think its a 24 or 27 mm wrench.
Oh, and dont forget to clean the magnetic suction filter which i accessible under the aluminium ribbed cap, around 50 mm in circumference, on the same round plate under the rear axle.
