Hello I have a 3340 issues that I can’t seem to figure out. It continues to get water in the hydraulics everytime it rains. I have replaced the shifter boots thinking that could be a place for water to seep in. Is their somewhere specific I should be looking?

I'm guessing you don't have a cab? I have never seen a Zetor without a cab in real life only a vintage 3011. The only place I saw water in hydraulic oil was where the air breather on the return was allowing water in, but it would be only a little few drops. Or if the dipstick wasn't properly tightened.
Yes it’s an open station. The dipstick is properly tightened. Where is this air breather on the return located?

The gearbox ventilation is in the form of a 5mm hole directly in the rubber of the gearshift lever sleeve of the main gearshift lever.
Regardless of whether you have a cabin or an open station - it is better to at least put the tractor under a roof, otherwise you will never be able to avoid such problems 100%.
